So if this does happen can I forward weeks as now on day 2 of week 4.

Back up the iPod touch first so you can restore it if necessary. I updated my iPhone last week and the data all remained, so I'd say you should be OK, but definitely back up first!
If it's just a software update, it should be fine. But if not, then yes, you can go forward if you need to. Pull the "progress path" at the bottom of the Get Running home screen to the left and you should be able to see future weeks/days. Tap on a week or day to highlight it, and your run will start from there
